By Lograr creating a religion worshiping the Emperor, he was in fact undoing hundreds of years of work, the reason that the Emperor tried to rid the galaxy of any form of religion was to starve the Chaos Gods (since they draw significant power from human faith), and prevent them from interfering the Materium. While this plan would not have killed the Chaos Gods, as they still derive small amounts of power from everyday emotion, it would have stopped them from being able to directly interfere with the Galaxy. So, Lograr's actions threatened to give giant amounts of power to the Chaos Gods.
Contrast this to the Space Wolves (or Vlkya Fenrylkya, as they are known in Fenrisian Gothic, pardon my spelling), whose only sin is breaking some rulebook about what Astartes are allowed to field in battle written by Robot Girlyman.(Roubotte Guileman).
So, by this comment saying "it's not like they are building a bunch of Churches" implies ironically that the Space Wolves are committing a greater crime than the Word Bearers, which is a fallacious assertion.

Wait, so you're angry at all of them? That would include the Vlkya Fenrylkya (Space Wolves). What did they do, exactly? They've opposed the Ultramarines and their fanatical devotion to the Codus Astartes, they've battled the Inquisition on numerous occasions, always in the defense of Imperial Citizens, and they even engaged the Grey Knights in combat when they planned to execute the entire population of Armageddon.
In fact, if anything, the Space Wolves are more loyal than the Grey Knights in terms of adherence to what the Emperor originally wanted. They act in defense of Imperial citizenry, and fight with courage, dignity, and honor, unlike any of the other examples you mentioned, and I would take kindly to you not lumping them in with the like of Inquisitors and Grey Knights.
Vlkya Fenrylkya are honorable, they are loyal to tradition, well except for this whole wolf - fetish but that can be overlooked easily. Compared to the GK atleast.
If I'd get to choose, which I naturally don't get to but hey, why not? Anyway, if I could choose, then I'd just get trigger happy with the Eversor pods. Kill every heretic and xeno then die from an overdose, revive, rewind, dig self out of grave, kill more.

Ah, my apologies for my spelling error, I was spelling the name based of memory alone, and did not have any source material on the matter in front of me at the time.
Other than that, I have not read the Ragnar Blackmane novels, and, the current codex of any army is and should be treated as perfectly canonical information.
If the guy in robes is the Echlesiarchy representative his motive to not piss of Space Wolves is probably more of him knowing what happened last time they "intervined" with them, :D
What happened then?
The Echlesiarchy attempted to launch an attack on the natives of Fenris for practicing what they considered to be "pagan faiths". The Space Wolves Responded by destroying the Sisters of Battle Ship whilst it was in orbit around Fenris.
BTW, the natives of Fenris do worship the Emperor, but, they worship him as the Cheif of a Pantheon of other gods. Treating him as the Greeks did Zeus, the Romans did Jupiter, the Nords did Odin, etc. however, they do worship other gods besides the Enperor and Russ, treating them as lesser dieties, and for that, they are labeled heretics. The Space Wolves themselves are properly indoctrinated to the Imperial Creed, however, albeit with some large differences.
